This recipe is used in place of compress. The only change is to reduce the band strength from the default 0.5 to 0.2. Choose the bands near the red voids and run only a short time until the starting voids have closed up as well as they're going to. Then stop the recipe, cancel the bands and run basic (shake and wiggle). I've achieved one per cent improvements in score almost every time it is run for the first time, and often another per cent at a second iteration. I think it is a good way to jump from one local maximum to another whilst keeping a substantial part of the protein compacted. |
