Rebuild is for me the main tool to fold so we could make best use of it :

a suggestion :

Rebuild could have some options like :
- rebuild don't take into account the structure of the segments. As rebuild is frequently use on loop structures because on average, it doesn't lead to any result on fragments of sheets or helices, it will be good, for recipes at least, that the loop structure should be ignore by rebuild.
- rebuild from one end to the other,
- rebuild with the more frequent shape first,
- rebuild doesn't eliminate the bad scores that could be cause only by a sidechain.

a question:
Are the bands, the sidechains and the neighboring segments taken into account in the CDD part and scoring part of the process or before?
