For me, the Move Tool has failed to hide from view, on a few different occasions.

The latest occasion was caused by stopping a script, just at the moment it was selecting segments in code (which brings up the Move Tool in puzzles that use it). After the script stopped, I could not close the move tool (normally closed by clicking in space). The tool can still be used to move a protein, however it doesn't stay to the centre of the protein, nor does it follow the mouse pointer when right-click dragging the tool to move (not rotate) the protein. Rotation still works as well. In fact, you can open a second Move Tool on the screen at the same time, and both will still function (the second one more so correctly than the first). A second Move Tool appearance can be closed.

The tool can fix itself, if a script that selects segments in code is run thereafter.

If you would like to replicate the problem, you need to time the cancellation of the script well, so that you effectively cancel the script as it selects protein segments. Note that you can't actually see the segments being selected, while the script runs.
