I am a bioinorganic chemist and I would like to use the software to minimize the structures of the peptides I study.
Is possibile to do that?
We are working on finalizing the details on this and hope to have instructions up very soon on how you can register for a license to download a standalone version of Foldit!
so I can't upload my peptides and find a solution on line? :(
It is impossible to load PDBs into the online game version of Foldit, but if you have a protein you want Foldit players to work on you can send it to us and we can post it as a contest (or even as a puzzle if you like).

Another question dealing with creating proteines by using a contest puzzle:
At the moment, you can use blank contest puzzles (length 20,40,80 and 500 so far) and change each segment's amino-acid and secondary structure to design your own puzzle (for huge ones, scripts can do these changes easier), but why are their segment length's fixed?
The tool to change the length is deactivated.
Same question... It would be nice if we could use the design mode (as it usually does) to add/delete AAs from the begining/endind of a contest protein. I want to experiment with a simple 55 AAs and could do this starting with a contest chain of 40 and adding the others (or starting with 80 and..).
The best thing, of course would be to import/export a PDB file - I read somewhere in the fold.it site that there is some legal problem, but isn't the PDB file format public?
Can we also have a small ligand puzzle for contest? (which is not that important)
As ligand puzzles need other tactics than reglar puzzles, it would be nic to have one for script testing available as contest.
At the moment, I have to wait until there is a ligand puzzle avialable as science puzzle, to check if scripts can handle them, too.

We are indeed very close to having the Standalone non-online-game version of Foldit available to everyone, it's just been stuck in the paperwork stage for the past couple weeks. Hopefully we will be able to distribute that very soon!

This freestyle puzzle has mutable residues and allows you to add or delete residues
with the exact same puzzle (but you can actually delete residues this time!)
The link to download the puzzle appears broken. Is the puzzle downloadable to be played offline even after it is no longer active?

Then click "Add Contest" and you can select any one of these contest puzzles that will not expire:

For example, I created a contest called "Script test ligand", and as I created it, I got this key:
