Does Mutate always give the same rotamers?

If you Mutate one amino acid to an Arginine, for example,
does the resultant Arginine always start with the same
rotamer, or is the starting rotamer chosen at random?

Similarly, if you Mutate an Arginine to an Arginine,
does Mutate in effect behave like Shake, picking a
new rotamer of Arginine at random each time?

Good question!

Both Mutate and Shake will try to choose the rotamer that optimizes your score. If you manually mutate a single amino acid, the starting rotamer should be the one that gives the best score. Mutating a single position ARG -> ARG should be equivalent to running Shake on that position.
