I have been using certain recipes that put cuts into the protein.
When these recipes finish, sometimes one or more cuts remain
in the protein. I have even seen cuts on both ends of the same
segment.

Anyway, when the cuts are yellow, I can click on them one by
one to remove or heal them. Usually the score changes after
I click on each yellow cut. If there are multiple yellow cuts,
does it matter in which order I heal them? Will I end with the
same score independent of the order I heal the cuts?

Thanks!

This shouldn't matter. You can open and close cuts at will until you do a backbone wiggle or other backbone operation like idealize.
