This has been suggested before, but I have a new take on it. [1]
Currently AutoDesk applications have a method of allowing you to view 3D-Models as a collection of orthographic projections:

..these projections, or views, are collectively termed the model's 'PaperSpace' for that viewspace. Allowing foldit recipes to run in protein model's PaperSpace could allow multiple Group members to work on a protein at the same time -- or Solo players to run multiple, specially-tailored, recipes at the same time.

A 3D model of a protein would have to have access the the xyz coordinates of each atom in the protein. Having read and write access to this data via Lua Foldit script commands would be a first step to getting to what you want.
