Please use the Feedback page (http://fold.it/portal/feedback) for bugs like this. From your descriptions, it sounds like your network connection is cutting out and you're getting disconnected from the server. In the next devprev we will have an indicator+reconnect button that should help out with this.

After I run fold-it for awhile, it will not download a recipe.
It does download at first.
