it seems that the cut tool just works for puzzles with alignments.
in 568 no cut tool available.

Yes, that is the current state (as described in the release notes: http://fold.it/portal/node/989977#comment-17843).
It's a bit trickier with other puzzles, such as ligands, symmetry, etc...
but hopefully we can add it in for everything soon!
