Score decreasing when aligning to density

Each time I click on "align protein to density" the score decreases.
Isn't it supposed to go up when it fits the density better?
Also, when I click on the align button multiple times the score continues to decrease (0.023 per click in puzzle 547)

It seems the two strands are being treated as 2 rigid objects instead of a single rigid object, and are being aligned individually, and are moving with respect to each other.
I just went back to my Rank 8 solution for 512 and it did not align. I just tested that puzzle on an old client (2012-02-09-47351 ba...71) and it behaves exactly the same way, though.
