I'm having a lot of trouble visualizing the proteins in each puzzle. It would be great to have a color scheme to switch to/from that colors the chain based on its position in the molecule. An example is the Protein Data Bank's scheme: one end of the chain is violet and one is red, and the middle is a rainbow-colored gradient (as attached).

I'm enjoying this a lot so far. Thanks!

Rainbow colors... there is one :)
View options - rainbow.

we have, see option rainbow in color options.
You may have to switch to advanced GuI on general options in menu, then view, color up to rainbow.
See the wiki, some solutions gave by players are in rainbow mode.
