In the latest protein-DNA binding puzzle, mutating the alanines to cysteine does not incur the regular -17 penalty in the reference score, while the usage of large aromatics (Phe/Tyr/Trp and even His) now incur a 13/11/27/11-point penalty. Is this intentional to discourage their overuse relative to proteins found naturally?
