I don't know if I was alone in this, but during the native puzzles I found myself getting closer and closer to the screen to try and pick out the detail of the guide model. I think it would be really helpful to be able to:
1) Toggle the view of the workable protein (as you can the guide) to let you study the discrepancies, where the guide and real overlap you can't see the guide.
2) Move the guide. For the same reason as above really, I wasted a lot of time moving the protein out of the way to better study the guide.
3) Make the guide more '3D'. Either with more contrasting shading or with colour. (esp) For twisted beta sheets, translating a 3D mental picture from a transparent 2D guide could be made easier.

I agree that the guide is too transparent where it is near your own protein. Reducing the distance at which the guide gets completely transparent should do the trick.
