I checked "Remember password" and Foldit warned me about storing unencrypted passwords.

There's no need to store passwords unencrypted. On OS X the Keychain Services APIs take care of this for you in a safe & secure manner. I suspect something similar exists for Windows.

The all-caps title is unnecessary. :/
