We've posted a small update with two changes:

First, when threading from an alignment fails, the area that caused the threading to fail will flash red in the sequence alignment tool's window. This will give some information on which part of the alignment should change to successfully thread.

Second, pulling on a ligand (such as in the "Hold it!" puzzles) should make much smoother changes to the ligand.
